What exactly does a Supervisory Special Agent do?

An SSA is basically a supervisor of a squad (4-6 usually) agents. Law enforcement agencies are organized with a hierarchy (chain of command), wherein someone answers to someone else above them. An SSA will monitor what is happening with his/her agents.
