https://collegedunia.com/mca-colleges has a ranking list of colleges with the fees and ranking breakdown, I suggest taking a look at that and comparing to see what would be a good fit for you.

IITs : Among all IITs only IIT Roorkee offered MCA programme, but from academic year 2014-15 the institute had decided to Discontinue this course.
NITs : The admission to the MCA prgoramme in to NITs is based on the Rank obtained in NIMCET exam only, and it is offered in following NITs only.
Agartala, Allahabad, Bhopal, Calicut, Durgapur, Jamshedpur, Kurukshetra, Raipur, Surathkal, Tiruchirappalli and Warangal.
BIT Mesra also offers MCA, based on NIMCET exam only.
All colleges are good, depends on how much you learn, and how you implement that learning in interviews to get a job.

There's so many options to consider when going to college. You can care about the cost of tuition, the professors, what fields the college excels in teaching, the amenities on campus, how big of a campus it is, and even scholarships. Here's a website called niche that is great for looking through some of these options, but I feel like the most important thing is to visit the colleges you are considering to understand how the campus feels and looks.
