There are many programs out there for doing 3D. As for what program is used for creating the villain minions, I don't really know. You can do a Google search and more than likely find your answer.
As for what I had other artist use in the past was mostly done on 3D Max and they worked it in with other programs. Since I'm not a 3D artist, I'm afraid I won't be much help with this question.
I would recommend that you join LinkedIn and join some 3D animation groups where you will find working pros that can answer better than I can. Also check out Facebook groups as well as Yahoo groups.
